Use intercom in NIght mode

We turn our incoming external calls over to the auto attendant at 3 PM using schedule 0. but then we can't make intercom calls to any extension they go right to the users voicemail. Ideas on how to handle this Allworx 9312 System ver 8.2.4.6

Wshrader is right on with that. If you have not checked that yet, that would be the first thing I would do. Its possible that if a template was built with that on and then each user was added using that template then it would effect all. If you have a lot of users then you can edit the template and bulk reapply to all to quickly change it.
